Previously defined 53 immune gene panel predicts melanoma survival using The Cancer Genome Atlas (TCGA)

چکیده
Methods TCGA dataset for melanoma (n=407) was screened to determine two extreme groups of patients – alive at least 4 years (n=67) and dead within 2 years from diagnosis (n=59). Genome wide differential expression analysis was performed between the two groups to study our prognostic signature. We used gene set enrichment analysis (GSEA) to evaluate the activation status of the 53 gene panel as well as multiple immune lineage specific gene sets[2]. We used PAM clustering algorithm to define two groups based on the expression data of the 53 genes and performed survival analysis on the unsupervised patient clusters.

High expression of lncRNA PVT1 independently predicts poor overall survival in patients with primary uveal melanoma
The plasmacytoma variant translocation 1 gene (PVT1) plays an oncogenic role in the initiation and progression of multiple cancers. In this study, by using deep-sequencing data and follow-up data in the Cancer Genome Atlas-Uveal melanomas (TCGA-UVM), we assessed the association between the expression of PVT1 and clinicopathological characteristics of patients with uveal melanoma, the mechanism ...
متن کاملIdentification of Prognostic Genes in Her2-enriched Breast Cancer by Gene Co-Expression Net-work Analysis
Introduction: HER2-enriched subtype of breast cancer has a worse prognosis than luminal subtypes. Recently, the discovery of targeted therapies in other groups of breast cancer has increased patient survival. The aim of this study was to identify genes that affect the overall survival of this group of patients based on a systems biology approach. Methods: Gene expression data and clinical infor...
متن کاملRMEL3, a novel BRAFV600E-associated long noncoding RNA, is required for MAPK and PI3K signaling in melanoma
Previous work identified RMEL3 as a lncRNA with enriched expression in melanoma. Analysis of The Cancer Genome Atlas (TCGA) data confirmed RMEL3 enriched expression in melanoma and demonstrated its association with the presence of BRAFV600E. RMEL3 siRNA-mediated silencing markedly reduced (95%) colony formation in different BRAFV600E melanoma cell lines. Multiple genes of the MAPK and PI3K path...
متن کاملCancer systems biology of TCGA SKCM: Efficient detection of genomic drivers in melanoma
We characterized the mutational landscape of human skin cutaneous melanoma (SKCM) using data obtained from The Cancer Genome Atlas (TCGA) project. We analyzed next-generation sequencing data of somatic copy number alterations and somatic mutations in 303 metastatic melanomas. We were able to confirm preeminent drivers of melanoma as well as identify new melanoma genes. The TCGA SKCM study confi...
متن کاملGenomic Analysis of Immune Cell Infiltrates Across 11 Tumor Types.
BACKGROUND Immune infiltration of the tumor microenvironment has been associated with improved survival for some patients with solid tumors. The precise makeup and prognostic relevance of immune infiltrates across a broad spectrum of tumors remain unclear. METHODS Using mRNA sequencing data from The Cancer Genome Atlas (TCGA) from 11 tumor types representing 3485 tumors, we evaluated lymphocy...
